3DBIONOTES does not appear to be able to analyze chimeric chains built out of multiple natural proteins.

Take PDB 3AGP as an example: it contains a single 1289aa chain constructed from EF-Ts, EF-Tu, and Qβ-Pol (P0A6N3, P0A6P3, P14647), a construct initially described in PMID 16781472 to enhance solubility. When sent into 3DBIONOTES, the BLAST search only finds the match for P0A6P3 (Ts) and ignores all other units. It might be a good idea to handle such cases by using the DBREF data found in such constructs that point to specific UniProt entries, or as a fallback by BLASTing large fragments not covered by the current match(es) yet.
